It's probably because teams with more rigid team comps are therefore easier to execute. Hard to mess up your team comp when you don't really have any options that might mess it up.
Therefore, I propose that to nerf Bilge, add more champions to their roster that would not support a pick comp. Throw some landmines in champ select.

My two cents, though:

I'd say a big reason that Bilge was so dominant in the early stages was due to their overall veteran player base, and their generally solid team comp that had a good mix of tank, CC, and damage. They communicated with each other better than any other arc, too. Meanwhile, Freljord and SI still had a lot of growing pains to go through while we figured out which of us should be playing which champs, and how to react to each others playstyles (speaking for Freljord here, but I hear SI was pretty chaotic early on). The fact that Freljord steadily improved supports my position, I believe.

Ionia's strategy was kinda obvious from the start: kill folks quick and then run away to wait for the enemy to be out of position again. Wash, rinse, repeat until the nexus blows up. This alone made them pretty dangerous, but then you add people like Sona and Lucian(what?) who can crank up the intensity of that comp even further, and add in the 11th hour addition of Kawaii Asuna's Akali, a champ that hadn't been played by much of anyone on Ionia beforehand, and you've got a recipe for a surprise arc victory.

I don't think any particular faction in Nyroth was under-tuned. I'd say that the factions figured out where to put their high ELO players in order to maximize the impact of their rosters, and that was a big reason that allegedly weak or immobile bot lanes like Bilge or SI were able to stay relatively healthy.
